One of the enhancements added to the Map File Conversions is the ability to add an entire directory (or only specific map file types within it) to the processing queue:
This will open up a new dialogue and allow you to make your selections. The files will then be automatically added to the processing grid. Subfolders of the selected folders may also be optionally searched and their matching map files added to the processing list.
